Then the data points from all patients are transformed and clustered on a population level into tumor and non-tumor supervoxels. The proposed framework is tested on the scans of 18 non-small cell lung cancer patients with a total of 19 tumors and evaluated with respect to manual delineations provided by clinicians. Experiments study the performance of several commonly used clustering algorithms within the framework and provide analysis of (i) the effect of tumor size, (ii) the segmentation errors, (iii) the benefit of across-patient clustering, and (iv) the noise robustness. The proposed framework detected 15 out of 19 tumors in an unsupervised manner. Moreover, performance increased considerably by segmenting across patients, with the mean dice score increasing from 0.169±0.295 (patient-by-patient) to 0.470±0.308 (across-patients). Results demonstrate that both spectral clustering and Manhattan hierarchical clustering have the potential to segment tumors in PET/MRI with a low number of missed tumors and a low number of false-positives, but that spectral clustering seems to be more robust to noise.} }

However, the elucidation of the genomic profile of GBM has enabled the development of receptor specific drugs.1 Among others Cyclin-Dependent Kinase 7 (CDK7) is overexpressed in GBM and may be an interesting target for imaging and diagnosis due to its role in cell proliferation and tumor progression.2 A specific radiotracer for positron emission tomography (PET) might be beneficial in pathological characterization and tumor grading to tailor future treatments to individual tumor profiles. Among published structures the pyrazolotriazine inhibitor LCD3140 represents a potential tracer capable of crossing the blood-brain barrier (BBB).3 Here we describe the synthesis and first successful radiolabeling of this compound. Methods: The pyrazolotriazine standard 1 and precursor 2 for radiosynthesis were prepared in a 7 to 8-step synthetic pathway. Radiosynthesis of [11C]1 was performed by radiomethylation with [11C]MeOTf using tetramethylpiperidine (TMP) as a base in dimethylformamide (DMF) at 85{\textdegree}C for 4 min in a TRACERLAB FX2 C semiautomatic module with a X-Select C18 semipreparative column. The purified fraction was diluted, trapped onto a C18 SPE cartridge, eluted with ethanol, preconcentrated and formulated in isotonic saline. CDK7 Western Blot (WB) analysis in mouse (GL261, GL261 Luc2) and human GBM cell lines (U251) was performed to investigate CDK7 expression. Therefore, whole cell lysates were prepared, 50 μg of total protein was separated by gel electrophoresis, transferred to a nitrocellulose membrane and examined with CDK7 and HRP-linked antibody, respectively. Results: Non-radioactive pyrazolotriazine 1 and the precursor 2 were obtained in 7\% and 5\% overall yields with a purity of \>99\%. Radiomethylation of 2 with [11C]MeOTf resulted in [11C]1 with 19\% (n=1) radiochemical yield (RCY, non-decay corrected, EOB), radiochemical purity (RCP) \>99\%, molar activity (Am) of 121 GBq/{\textmu}mol (n=1) and a total synthesis time of 44 min. CDK7 expression was confirmed in GL261, GL261 Luc2 and U251 cells by Western Blotting rendering the resp. cell lines as suitable for further in vitro and in vivo studies with [11C]1. Conclusion: To our knowledge, the first 11C-labeled radiotracer for CDK7 imaging was successfully synthesized with high RCY, RCP and Am. In addition, we used WB to select appropriate cell lines for further investigation of the radiotracer for in vivo PET imaging. Therefore, studies with brain tumor bearing mice are planned to confirm BBB penetration, metabolic stability and specific binding in GBM under LDC3140 inhibition. Subsequently, the radiotracer will be further developed as tool for CDK7 imaging in brain tumor with PET and therapy monitoring in combined therapy approaches. Here, we describe the development of a thienopyrimidine based radiotracer from a library of EGFR-TKI from Bugge et al. [1] and its subsequent in vivo characterization and visualization. Methods: The non-radioactive thienopyrimidine standard 1 and the desmethyl precursor 2 were synthesized according to published methods [1]. Radiosynthesis of [11C]1 was achieved by methylation with [11C]MeI using NaOH as a base in DMSO at 100 {\textdegree}C for 3-5 min in a TRACERlab FX2C module. [11C]1 was purified by preparative HPLC and further passed through a C-18 Sep-Pak cartridge. The eluted ethanolic extract was evaporated to approximately 30 {\textmu}l and reconstituted to a final volume of 400 {\textmu}l with 1\% polysorbate 80 in isotonic saline for in vivo application. The cell association was evaluated at room temperature by in vitro saturation studies in A431 cells using Erlotinib as a blocking agent. Radiotracer biodistribution in vivo was studied by 1 h dynamic simultaneous PET/MR imaging (DRYMAG 7024/PET, MRsolutions, Guildford, UK) following [11C]1 i.v. injection (5.8{\textpm}4.3 MBq) in healthy female CD1 mice (31.7{\textpm}4.2 g, n=4). Initial metabolism was studied in healthy CD1 mice (n=3) administered with 130{\textpm}45 MBq [11C]1. Animals were sacrificed five minutes after administration and brain, blood and liver were collected and homogenized in ACN/H2O (7:3). Tissue homogenates and plasma were further analyzed by HPLC-RAD-MS. Results: Compounds 1 and 2 were obtained in 29\% and 39\% overall yields over six steps. Radiomethylation of 2 with [11C]MeI resulted in [11C]1 with 8.9{\textpm}3.8\% (n=12) radiochemical yield (non-decay corrected, EOB) in 45 min total synthesis time. The radiochemical purity was found to be \>99\% (n=12) and the molar activity achieved was 115{\textpm}80 GBq/{\textmu}mol (n=12). In vitro stability in human serum shows \>99\% intact [11C]1 after 30 minutes. Compound [11C]1 showed uptake in EGFR overexpressing A431 cells which was displaceable with Erlotinib. The radiotracer showed blood-brain-barrier (BBB) penetration and nonsignificant amounts of radiometabolites were detected with the methods applied. However, possible hydroxylated metabolites were found in trace amounts by LC/MS analysis. PET/MR imaging revealed high brain uptake (SUV=1.4 at 5 min p.i.) followed by a wash-out during the investigation time. Conclusion: Our preliminary PET/MR and ex vivo metabolism results indicate that compound [11C]1 crosses the BBB and that non-significant radiometabolite amounts are detected with the analysis methods applied . Cellular uptake in A431 cells renders [11C]1 suitable for subsequent in vivo studies. Hence, further studies in brain tumor bearing animals are planned to show specific binding to GBM tissue and to further develop the radiotracer as a tool for brain tumor imaging with PET. 1. Our aim was to explore two non-invasive machine learning-based models, for AIF prediction in a small-animal dynamic FDG PET study. 7 tissue regions were delineated in images from 68 FDG PET/computed tomography mouse scans. Two machine learning-based models were trained for AIF prediction, based on Gaussian processes (GP) and a long short-term memory (LSTM) recurrent neural network, respectively. Because blood data were unavailable, a reference AIF was formed by fitting an established AIF model to vena cava and left ventricle image data. The predicted and reference AIFs were compared by the area under curve (AUC) and root mean square error (RMSE). Net-influx rate constants, Ki, were calculated with a two-tissue compartment model, using both predicted and reference AIFs for three tissue regions in each mouse scan, and compared by means of error, ratio, correlation coefficient, P value and Bland-Altman analysis. The impact of different tissue regions on AIF prediction was evaluated by training a GP and an LSTM model on subsets of tissue regions, and calculating the RMSE between the reference and the predicted AIF curve. Both models generated AIFs with AUCs similar to reference. The LSTM models resulted in lower AIF RMSE, compared to GP. Ki from both models agreed well with reference values, with no significant differences. Myocardium was highlighted as important for AIF prediction, but AIFs with similar RMSE were obtained also without myocardium in the input data. Machine learning can be used for accurate and non-invasive prediction of an image-derived reference AIF in FDG studies of mice. We recommend the LSTM approach, as this model predicts AIFs with lower errors, compared to GP.} }

PEPT allows tracking of β+ - activated objects (tracers) with high spatial (microns) and temporal resolutions (milliseconds). This makes the technique promising in a number of medical applications that require observation of fast transient phenomena e.g. heart and brain hemodynamics, the aerodynamics of respiratory tract etc. However, a majority of PEPT-tracers used nowadays are tailored for industrial applications and are based on solid particles of a micrometric size, which are hardly suitable for in-vivo tests. In this contribution, we propose new bio-compatible tracers. The tracers are based on frozen radioactive solutions rather than activated solids. We produced a number of millimetre-sized ice tracers dispersing the droplets of radioactive solution in oil at negative temperatures. In this preliminary study, we demonstrate how the tracers behave in a settling column and in an agitated vessel. The PEPT-tracks are presented together with a supplementary numerical analysis that was conducted in order to estimate the freezing time of the droplets.} }

We recently developed an alternative radioligand, [18F]SynVestT-2 ([18F]SDM-2), with faster kinetics and lower nonspecific binding in the non-human primate brain. The aim of this study was to evaluate this SV2A tracer in humans in comparison with [11C]UCB-J, [18F]SynVesT-1 ([18F]SDM-8), and [18F]UCB-H. Methods: PET scans with [18F]SynVesT-2 were acquired for 120 min on a High Resolution Research Tomograph (HRRT) scanner. Arterial blood samples were drawn for metabolite analysis and construction of the arterial input function (AIF). Regions of interest (ROIs) were defined with an atlas and individual subjects{\textquoteright} MR image to generate time-activity curves (TACs). TACs were then fitted with 1- and 2- tissue compartment (1TC, 2TC) models to derive regional distribution volumes (VT) using the metabolite corrected AIF. Nondisplaceable binding potential (BPND) was calculated using centrum semiovale (white matter) as the reference region [3]. Results: Injected activity dose of [18F]SynVesT-2 was 4.78 +/- 0.15 mCi (n= 2). The parent fraction of [18F]SynVesT-2 in plasma was 23 +/- 4\% (n=2) at 30 min after tracer injection, similar to that of [11C]UCB-J (27 +/- 9\%, n=9) and [18F]SynVesT-1 (25 +/- 6\%, n=3). Plasma free fraction (fp) was 0.35 +/- 0.06 (n=2). As predicted by our nonhuman primate studies, [18F]SynVesT-2 displayed high brain uptake and fast kinetics, with peak SUV of 8 in the dorsolateral prefrontal cortex (dlPFC) and putamen at 7 min post injection. Regional TACs were fitted well with the 1TC model; while 2TC model produced unreliable VT values in some regions. K1 values (mL/cm3/min) from the 1TC model ranged from 0.12 (centrum semiovale) to 0.38 (thalamus) for [18F]SynVesT-2 and were similar to those of [18F]SynVesT-1 (0.11-0.34) and UCB-J (0.1-0.33). 1TC VT values (mL/cm3) ranged from 2.1 (centrum semiovale) to 8.1 (putamen) and were significantly lower than those of [18F]SynVesT-1 (~53\% of the mean value) and [11C]UCB-J (~58\%). As a measure of specific binding, mean BPND values of [18F]SynVesT-2 were 42\% lower than those of [18F]SynVesT-1, and 24\% lower than those of [11C]UCB-J (table 1), but three fold higher than those of UCB-H [4]. Importantly, regional VT of [18F]SynVesT-2 can be estimated reliably with 20 min of scan time(-1{\textpm}5\% different from 120-min value), much shorter than the 60 min required for [11C]UCB-J and [18F]SynVesT-1 [5]. Conclusions: The novel radiotracer [18F]SynVesT-2 demonstrates good imaging characteristics in humans with high brain uptake, fast kinetics, and high specific binding. Here, we tested the cardiac response to uric acid on infarct size following ischemia–reperfusion with and without exacerbated oxidative stress due to acute pressure overload and during preconditioning. We also examined mitochondrial respiration and ROS-induced mitochondrial permeability transition pore opening. Under exacerbated ROS stress induced by high-pressure perfusion, uric acid lowered oxidative stress and reduced infarct size. In contrast, uric acid blocked cardioprotection induced by ischemic preconditioning. However, this effect was reversed by probenecid, an inhibitor of cellular uptake of uric acid. In accordance, in intact cardiomyocytes, extracellular uric acid reduced the susceptibility of mitochondria towards opening of the permeability transition pore, suggesting that uric acid may prevent ischemia–reperfusion injury due to scavenging of maladaptive ROS. Moreover, as uric acid also scavenges adaptive ROS, this may interfere with preconditioning. @article{hoffmann_positron_2019, Abstract = {Cyclone separators are widely used for separation of solids or droplets from gases or liquid fluids. They represent an elegant and robust separation technology involving low capital and maintenance costs. It is therefore interesting, to extend cyclone technology to new applications, particularly in the oil and gas industry where separation duties are becoming ever more demanding and diverse, and separation processes are moving to more remote installations, such as sub-sea or even down-hole installations. The objective of this paper is to elucidate the working of hydrocyclones including ones acting on liquids of elevated viscosity using state-of-the-art experimental and analysis techniques, namely positron emission particle tracking (PEPT) and computational fluid dynamics (CFD) with large-eddy simulation of turbulence effects. The results show a number of interesting and anomalous features of the liquid and particle flow, such as unexpected excursions of particles to the inner vortex and the effect of the vortex end on the particle flow. It is shown that it is possible to determine the axis of the hydrocyclone very precisely by a minimization technique and thus convert the output from the tracking algorithm in Cartesian coordinates to cylindrical coordinates with the cyclone as axis. This throws additional light on the results. @article{moan_prognostic_2019, Abstract = {BACKGROUND AND PURPOSE: Standardized uptake value (SUV) and related parameters derived from 2-deoxy-2-[18F]-fluoro-d-glucose (FDG) PET/CT prior to radiochemotherapy of head and neck cancer (HNC) were significantly associated with survival in a number of studies. The aim of this study was to validate these findings and to evaluate the prognostic role of PET parameters also including clinical factors and HPV status. MATERIALS AND METHODS: We reviewed 166 HNC cases with a radiotherapy planning FDG PET/CT scan. All patients received radiotherapy, 68-70Gy with or without concomitant cisplatin. Primary endpoint was disease-free survival (DFS). Twelve clinical factors, including HPV, performance status, stage and treatment parameters and ten PET/CT image parameters including gross tumor volume (GTV), metastatic lymph node volume, SUVmax, metabolic tumor volume (MTV) and total lesion glycolysis (TLG), were collected. Univariate and multivariate Cox regression analyses were employed. RESULTS: Of the 166 patients included, 48 had locoregional and 23 had metastatic recurrence. None of the FDG PET parameters were significant in the univariate analysis using DFS as endpoint. HPV status, ECOG status and GTV-U (primary tumor and lymph node volume from CT) were statistically significant (p{<}0.01). Only in the subgroup of HPV-unrelated HNC (HPV negative oropharyngeal cancer [OPC] and non-OPC; n=73), the multivariate model could be improved by including MTV (p{<}0.001). DFS events were 29 (31\%) in HPV-related and 53 (73\%) in HPV-unrelated HNC. CONCLUSION: FDG PET parameters appear less important for overall prognostication of radiochemotherapy outcome for HNC. Still, the association between the FDG PET parameters and survival is strong for HNC not related to HPV. While the modular design in combination with rotation and translation mechanics provides greater flexibility in detector arrangement, adaptive data processing and image reconstruction methods are needed for such a transformable system. In this work, we developed a data processing pipeline by making used of a generic, modular, and extensible platform for tomography reconstruction, CASToR, and applied the process to evaluate performance of BioPET in rotational and stationary modes. The NEMA NU 4-2008 image quality phantom was utilized for analysis of recovery coefficients, spillover ratios, uniformity, and their relationship to selected reconstruction parameters. The rotational mode outperforms the stationary mode in exhibiting lower spillover effect as well as in reconstructing the activity concentration of smaller features, although partial volume effect is evidenced in both modes. The behaviour of the performance indices as a function of the selected reconstruction parameters is found specific to each detection mode. The hippocampal subfields (HS) are functionally and structurally distinct, and appear to respond differently to neuropathology. The aim of this study was to investigate HS volumes in adolescent females with restrictive AN compared to a healthy age-matched control group (HC). The FreeSurfer v6.0 package was used to extract brain volumes, and segment HS in 58 female adolescents (AN = 30, HC = 28). We investigated group differences in GM, white matter (WM), whole hippocampus and 12 HS volumes. AN patients had significantly lower total GM and total hippocampal volume. No group difference was found in WM. Volume reduction was found in 11 of the 12 HS, and most results remained significant when adjusting for global brain volume reduction. Investigations of clinical covariates revealed statistically significant relationships between the whole hippocampus, several HS and scores on depression and anxiety scales in AN. Results from this study show that young AN patients exhibit reduced volume in most subfields of the hippocampus, and that this reduction may be more extensive than the observed global cerebral volume loss.} }

@article{berntsen_fungal_2017, Abstract = {Penitrem A is a fungal neurotoxin that recurrently causes intoxication in animals, and occasionally also in humans. We have previously reported that penitrem A induced the production of reactive oxygen species (ROS) in rat cerebellar granule cells, opening for a new mechanism of action for the neurotoxin. The aim of this study was to examine the potential of penitrem A to induce ROS production in isolated human neutrophil granulocytes, and to study possible mechanisms involved. Penitrem A significantly increased the production of ROS in human neutrophils at concentrations as low as 0.25μM (40\% increase over basal levels), as measured with the DCF fluorescence assay. The EC50 determined for the production of ROS by penitrem A was 3.8μM. The maximal increase in ROS production was approximately 330\% over basal levels at a concentration of 12.5μM. ROS formation was significantly inhibited by the antioxidant vitamin E (50μM), the intracellular Ca+2 chelator BAPTA-AM (5μM), the mitogen activated protein kinase kinase (MEK) 1/2 and 5 inhibitor U0126 (1 and 10μM), the p38 mitogen activated protein kinase (MAPK) inhibitor SB203580 (1μM), the c-Jun amino-terminal kinase (JNK) inhibitor SP600125 (10μM), and the calcineurin inhibitors FK-506 and cyclosporine A (1.5 and 0.5μM, respectively). These finding suggest that penitrem A is able to induce an increase in ROS production in neutrophils via the activation of several MAPK-signalling pathways. @article{moldes-anaya_two_2017, Abstract = {The peroxisome proliferator-activated receptors (PPARs) function as ligand-activated transcription factors that convert signals in the form of lipids to physiological responses through the activation of metabolic target genes. Due to their key roles in lipid and carbohydrate metabolism, the PPARs are important drug targets. However, for several of the PPAR drugs currently in use, adverse side effects have been reported. In an effort to identify compounds from marine organisms that may serve as molecular scaffolds for the development of novel and safer PPAR-targeting drugs, we performed a bioassay-guided screening of organic extracts made from organisms supplied by the Norwegian Biobank of Arctic Marine Organisms (Marbank). Among several interesting hits, we identified two poorly described isomeric oxo-fatty acids from the microalgae Chaetoceros karianus for which we provide the first evidence that they might display dual specificity towards human PPARαand PPARγ. Principal component analysis showed that C. karianus stood out from other Chaetoceros species, both with respect to the metabolic profile and the PPAR activity. The isolation of these compounds holds the potential of uncovering a PPAR pharmacophore with tunable activity and specificity. Accurate intracranial volume measurements are important because errors will be propagated to the corrected regional brain volume measurements, possibly leading to biased data or decreased power. Our aims were to describe a fully automatic SPM-based method for estimating the intracranial volume and to explore the practical implications of different methods for obtaining the intracranial volume and normalization methods on statistical power.MATERIALS AND METHODS: We describe a method for calculating the intracranial volume that can use either T1-weighted or both T1- and T2-weighted MR images. The accuracy of the method was compared with manual measurements and automatic estimates by FreeSurfer and SPM-based methods. Sample size calculations on intracranial volume{\textendash}corrected regional brain volumes with intracranial volume estimates from FreeSurfer, SPM, and our proposed method were used to explore the benefits of accurate intracranial volume estimates.RESULTS: The proposed method for estimating the intracranial volume compared favorably with the other methods evaluated here, with mean and absolute differences in manual measurements of -0.1\% and 2.2\%, respectively, and an intraclass correlation coefficient of 0.97 when using T1-weighted images. Using both T1- and T2-weighted images for estimating the intracranial volume slightly improved the accuracy. @article{chang_lagrangian_2015, Abstract = {In this study, the liquid flow in a reverse-flow hydrocyclone is studied experimentally using the Lagrangian approach. Resin beads with densities that are close to the density of the liquid in which they move, i.e., neutral-density particles, are used to model a fluid element in the highly turbulent flow in a hydrocyclone separator and tracked using PEPT with a temporal resolution of up to 0.5 ms. A method of producing neutral-density particles for PEPT was developed. The data processing algorithm was improved for the extra challenging tracking conditions that were encountered. The components of velocity, which reveal the detailed velocity field of the fluid, were calculated from the positions of the tracers. @article{mccourt_bm_2013, Abstract = {Hemopoietic stem cells reside in marrow niches and are responsible for producing all circulating blood cells. Interfacing blood and the niche are sinusoidal endothelial cell lined vessels, with immense endocytic capacity. Bone marrow sinusoids have previously been identified as critical in stem cell regulation, comprising a key component of the niche. However, little is known about the characteristics or functional capacity of bone marrow endothelial cells. We have recently identified, prospectively isolated and characterized bone marrow scavenging endothelial cells (BMSEC), demonstrating a hierarchical organization and a subpopulation highly enriched for endothelial stem cells with long-term serial transplant potential, revascularization of recipient marrow as well as giving rise to long-term multi-lineage reconstituting HSC (LSK SLAM) at a frequency of 1 in 250. Furthermore, HSC themselves, were shown to be bi-potent and demonstrated hemangioblast potential at the single cell level post-transplant: reconstitution of hemopoiesis and recapitulating the complete endothelial cell hierarchy. Endothelial stem cells derived from HSC were also serially transplantable re-recapitulating the complete endothelial cell hierarchy. These findings represent a major advance in the understanding of HSC and marrow endothelial cells, and importantly the recognition of the ability of each population to give rise to the other in vivo. @inproceedings{sa_ether_identifying_2013, Abstract = {Nuclear receptors (NRs) are highly conserved transcription factors that regulate transcription in response to small lipophilic molecules. These receptors regulate the expression of genes involved in many critical processes such as embryonic development, metabolism and inflammation. Dysfunctional signalling of NRs is thought to be involved in diseases such as cancer, type 2 diabetes, obesity and dyslipidemia. All these facts make NRs attractive targets for pharmacological intervention and development of therapeutics. Several NR ligands with well-recognised biological effects are in clinical use, like the hypolipidemic fibrates (e.g. Tricor), acting as peroxisome proliferator-activated receptors alpha (PPARα) activators, and the anti-diabetic thiazolidinediones (e.g. Avandia), targeting PPARγ. However, the negative side effects reported for thiazolidinediones points to the need of finding new medicines for treating diseases like type 2 diabetes. A bioassay guided strategy on identification, purification and characterisation of PPAR ligands from cultured microalgae is presented here. We are making use of biologically assay systems incorporating unique protein targets to identify secondary metabolites possessing desirable pharmacological profile from extract generated from microalgae cultures. We have identified PPAR agonist activity in organic extracts from xenic cultures of marine diatoms.
